The temple's deity was originally housed in a temple in Mathagam, which is now Margao. During the 16th century, Portuguese rulers initiated a campaign of temple destruction in Sasashti Taluka. To safeguard their deities, the Mahajans from Margao relocated several local deities, including Damodar, to Zambaulim. The Desais of Rivona played a crucial role in this move by providing land for the construction of temples and offering hereditary rights (Vatan).

Historically, Margao itself was a flourishing town with well-constructed buildings, including the original Damodar temple. An old Portuguese chronicler described it as a substantial structure, even utilized as a military post by invading Muhammadans. Tradition also suggests the temple might have been consecrated in memory of Makaji Damodar, a native of Margao who met a tragic end with his spouse at the site. Following the introduction of Christianity by Jesuit Fathers around 1560, and the establishment of the Holy Ghost Church on the ruins of the original temple in 1565, the idol of Damodar was definitively moved to Zambaulim.
